You could do much worse than the route I planned on  for the Ballarat to Melbourne Classic. From Werribee through Point Cook and Sanctuary Lakes to the Bay Trail, which runs between the housing developments and the bay / wetlands right through to Williamstown, via Altona Beach.
Granted, Williamstown (or even Altona) is still a fair hike from your end of the city, but it was quite a pleasant run.

Alternatively, yes, there's been electric trains to Werribee for 29 years or so.
 On the day, Karen suggested and led us on a slight deviation, which took us along a short section of the Grand Federation Trail Canyon... but it wouldn't have been too horrible to take the highway to Sneyde's Rd instead.
