I tried to use clipless peddles and shoes, but my feet did not like being in the same position for hours on end resulting in a Knee injury that needed surgery to fix. Twelve months later I am just now riding again pain free. So I sold the pedals and went back to conventional ones. My knee's now are happy that I can change foot position regulary. I might think about toe clips though and give it another go, as there is a definite power advantage.
I had the same trouble with my right knee. I fixed it with Speedplay Frog Peddles (free float to give a lot more foot movement than SPDs) and a pedle extender call a "Knee Saver". Clips are definately better, so I recommend you try a few more options.
